Symptoms
The "normal" (mathematical Mode) worse gaming performance loss for most games running through Proton is 15%. Nvidia GPUs can randomly lose 50% of the performance, but that's not the problem here.
If an AMD GPU is used to run Linux it gives the closest gaming performance compared to Windows as possible. Through the data given later I can show that Skyrim SE loses at least 15% performance both with the CPU and GPU's work. That's not a good outcome.
These numbers come close to be as bad as Source Engine 1 was, and partially still is, before it was fixed as best as it possibly could have been by the DXVK Devs last year.
I've first posted my finding on Reddit, and now since I've the health and time to spare, I want to share it here too.
tl;dr I've benchmarked the game running at 1440p Ultra, Shadows and "Distant Object Details" at High, comparing no AA, FXAA and TAA. The framerate is capped at 90 because of this fix.
These are the numbers:
If x:y=w:z, where X is the "incognita", Y is 100%, W is the Linux numbers and Z is the W10 numbers, it means that we get the % use which Linux uses more of the CPU and the GPU compared to W10. X% of Linux' W_values, to W10's 100% Z_values.

CONCLUSION:
I HIGHLY DOUBT that that fix can be the cause of this performance loss, even if I haven't tested it. You know what they say about the Burden of Proof: if you claim something, you must prove it.
For Proton to make the hardware work SO MUCH HARDER for an almost 18yo game is absolutely not normal, especially with that CPU use!
I want to ask the healthy and knowledgeable Devs of Proton help to fix this problem. Especially in this terrible economic time getting a PC or a console is a king's expense. I have no intention to burn my PC by running Skyrim, an Xbox 360 game.
I've been playing on W10 since this discovery, but only becuase I still have it for benchmarks. Linux-only people, like Steam Deck and Gabe Cube ones, don't have that option, and I too frankly would prefer staying on Linux.
Still, the point is that I found an objective problem which needs fixing.
